Could not ignore hidden layer when convert PDF

When I convert a PDF file to JPG. Hidden layer of PDF file is showed in result file.
I used ImageMagick 6.7.9-10 2012-10-12 Q16 on CentOS 6.2

I do not believe that IM knows anything about hidden layers in pdf files. I downloaded your pdf file and opened it in Adobe Reader and it shows all the layers. Photoshop only sees the one layer that is shown on your DropBox image. But Mac Preview and GraphicConvert only see the one layer as seen in your jpg. I suppose each PDF reader sees different layers as the default layer. I think for use in IM, you will need to export only the layer you want to use.

I believe that IM uses Ghostscript to open/read pdf files, so the issue may be with Ghostscript.
